If a scout is bridging over from cub scouts, do they pay the registration fee as part of the new troop? Or the rechartering from their cub scout will still be valid for that year? If they need to pay as part of the new troop, would they be paying pro rated amount (of $60 registration fee)?

The annual BSA National Registration fee of $60 is collected in the fall by the Unit that “owns” the scout and they transmit the money to SFBAC who in turn gives it to National. This fee covers National Membership for the entire following calendar year. So in your example the Pack collects the fees and the Scout does NOT pay again after they bridge into the Troop.

PAIA is an annual assessment charged by SFBAC. It is based on the headcount in each Unit on January 1st each year. However, the fee is not due to SFBAC until June, but the liability is calculate on January 1st. So in your example the Cub Scout must pay this assessment to their Pack before they leave and bridge into the Troop. Again, the Troop will NOT be assessed by SFBAC nor for this scout nor should they charge this scout after they bridge over in this first partial year.

On top of both of these mandatory fees, most Units charge a “use” fee. This fee is completely at the discretion of the individual Units. So in your example of a bridging scout they might get charged by both the Pack and the Troop, by one and not the other, or by neither. Completely up to the rules of the Units.
